The Joes take refuge at Snake Eyes' dojo and as they train they discover insight into Snake Eyes' checkered past with Storm Shadow.

After Storm Shadow ambushes the Joes and kidnaps Jinx, the team must regroup and hunt down their attacker.

Flint and Lady Jaye use Zartan to track the Joes, who in turn track the Baroness while transporting a high-tech camouflage suit to Cobra Commander.

The Joes head to Canada to hide out with a less than welcoming Snow Job, and are unknowingly followed by Storm Shadow and the prototype Shadow-Vipers.

The Joes enlist the help of sea captain Shipwreck to help them transport a canister of evidence abducted from a Cobra lab; unfortunately the trip is anything but smooth sailing.

Investigating Cobra's 'BioDag' delivery system, the Joes travel to Scotland where they become trapped inside Destro's castle! A game of cat and mouse ensues as the Joes search for an escape from the deadly mansion.

While infiltrating Cobra Tower in New York, Scarlett and Snake Eyes uncover a plot by a mysterious ninja who attempts to take down Cobra Commander.

Heavy Duty is recruited by Flint to help bring in his cousin Roadblock; unfortunately for both men and the Joes, Major Bludd is seeking vengeance for the scars received in their last encounter.

Investigating a series of mysterious earthquakes, the Joes head underground and discover an elaborate network of tunnels being constructed by Cobra to connect their multiple strongholds across the country.
