A thousand years after the destruction of Earth by gigantic aliens called Gauna, mankind is living on massive spaceships. One of these space ships is Sidonia, which is protected by large pilot controlled exosuits called Gardes.

Nagate Tanikaze lived secretly the bottom of spaceship named Sidonia. One day, he broke the will of his grandfather, and goes to the upper floor for food.

Nagate becomes a pilot trainee of Morito, he is given a famed machine named Tugumori.

Glory

While "The Gravitation Festival" is very exciting in Sidonia, Gauna-487 approaches Sidonia again.

Sidonia has a hard fight against Gauna-487.

Adrift

Nagate followed the emergency escape pod that Shizuka Hoshiziro got on, and both of them left the area that can return to Sidonia.

Everyone congratulate Nagate on returned with Hoshiziro, he is immediately treated as a hero. That makes Norio Kunato envious.

Nagate wake up to find himself in the sickbay, and he is shocked to watch TV news. What happened during the fight against Gauna?

Sidonia pursues three survivors of Gauna called Gauna-489, 490, 491. They have simulated surprising form.

It has been decided that a group of unarmed neutralism settle in Seventh Planet of the Lem Star System. Meanwhile, Izana Shinatose and Yuhata Midorikawa each asks Nagate for a trip.

Collision

A new Gauna with a small planet as a core appears on the course of Sidonia.

Return to Ship

All of Morito have to attack the main body in the Gauna until Anti-planet Homing Missile will reach it. Also Beni-Suzume appears, the fight is confusing and chaotic.
